Departments (settings)
The two options in the Departments section of the settings and where departments are really managed.

The Departments section of the settings ("Manage department organization") holds two switches in the Department Visibility group. Creating, editing and assigning departments happens instead in the Departments section of the panel: see Departments and managers.
The two options

Allowances by department
To give a department vacation or leave days different from the general ones, use the Department Overrides in Leave types and allowances.
